To answer your questions:- FCEUX has very little support for bootleg mappers. Use Libretro-FCEUMM for Retroarch on many platforms or NintendulatorNRS for Windows for complete mapper support.
- I assume it writes mapper number 33 instead of 289. That is likely because Sanni's software does not write a proper NES 2.0 header, so it writes mapper number 289 but fails to set the NES 2.0 flag, resulting in mapper number 289-256=33.
- To check whether a cartridge has been correctly dumped, repeat the dumping procedure several times, removing and reattaching the cartridge to the dumper between each attempt, and ensure that the hash value of the dumped data remains constant between attempts. And if the cartridge uses a known mapper, ensure that all games run in emulators without visible glitches.
